You are correct, it goes in to funds. Any money that goes into Iolta should be entered into funds regardless of how it will be used. If the money goes to operating account then you can enter as payment.

Rather than big discussion let me say it this way. A flat fee arrangement only impacts how you show time and cake on the bill. It has no impact on how you handle retainers and payments.
